Here's some links on what I presented last week, and where I got the info from
Squashy software - This is the site of Platypus, which was the first case study I gave in my presentation. The info about his journey through the making of Platypus is available in the Articles Section in "The making of platypus"
Thomas H. Buscaglia - The game attorney - I got a lot of information from this site, and this is probably the only source I had that was from a real lawyer
GameDev.net articles - A lot of articles are available here that deal with the business side of being an independent developer.
dealing with publishers mini-guide - A few really quick points about publisher deals. This article mentions advance-royalty, research, and a reference to that dreaded "Bug clause" I mentioned.
Indiegamer posts
Publisher rull rights - a discussion about selling full rights to your game
Flat fee contracts - a discussion about why publishers ask to pay flat fees instead of royalties, and various people's opinions of whether flat-fee is "worth it". In particular I'd pay attention to James Gwertzman's posts, as his point of view is kind of interesting considering he works for a major portal site, you can see things from more-or-less a publisher's point of view.
Discount offer - This is the example I mentioned of publisher's selling the game at a discounted price, and only taking that price out of the developer's royalties.
Copyright law - I didn't go into this much during my presentation, but it's good to know what rights you have in terms of how you can protect your IP.
Do's and don'ts of publishers - just a general discussion of publisher deals, things to look out for, etc.
